Subject: Two bike/run legs.
I'm doing somewhat of a sprint tri next month. I've done a few sprint tri's before, but never one with multiple bike/run legs. Heres how it will go down:

800 meter swim
4 mile bike (short i know!)
2 mile run
4 mile bike
1 mile run

I'm wondering what to do about footweat and pedals. Should I just wear my running flats and put my strap pedals on? Or should I keep my clipless pedals on my bike and constantly switch shoes? My transitions are usually pretty fast.

I say do what you are comfortable doing. If you can do flying mounts and dismounts, I think using clipless pedals will be very fast. If you cant do them, I would throw the cages on there and just wear your running shoes the whole time. All those transitions will add up if you are slow.

However... if you plan on racing with the cages, I suggest riding them 1-2 times before the race to make sure you like it, and can deal without the clipless on the bike.

That actually sounds pretty cool!  It is going to really be a full on sprint with those distances.  Strategy and transitions are going to be important.   I think I'd go running shoes on the bike.   Then your transitions will literally be 10 seconds.

With four-mile bike segments I would be inclined to use cages. Faster transitions would overrule any loss in pedaling efficiency.

x2.  Cages all the way...you wouldn't have to worry about anything in transition. A 4 mile bike is going to take you 12-15 minutes.
